A variety of behaviors have no clear explanation in biological sciences, an example is the interactions between immune system cells. The simulation of mathematical models has allowed explaining the function of many of these complex systems and understanding the results of experimental measurements. These models have been refined at the same time that can be obtained new data of measurements in vivo or in vitro experiments to get new modeling paradigms such as agent-based modeling. This article presents the software TissueSim that allows the simulation of interactions between populations of T cells, Antigen Presenting Cells (APC) and chemicals. This software implements the Cellular Potts Model (CPM) which is an extension of the Potts model applied to cells and has been widely used since its creation. TissueSim can be used to simulate the interactions of immune cell populations because it reproduces results such as “cell adhesion explains the formation of cellular patterns” and “movement of T cells in a lymph node” from data reported in the literature.
